RNA pull down assay depends on the principle that streptavidin agarose bead has a strong affinity to biotin-labeled RNA, and can effectively and specifically pull down biotinylated RNA–protein complexes. The proteins eluted can be detected by western blotting or mass spectrometry. Lifeasible provides both in vitro and in vivo RNA pull down analysis. For exogenous RNA pull down, the shorter RNAs are practically synthesized chemically while longer ones are commonly transcribed from a DNA template by in vitro transcription. The chemical synthesis or in vitro transcription RNA are labeled with biotin and incubate with nuclear, cytoplasmic, or total protein extracts (Figure 1 left). For endogenous RNA pull down, 20-90nt biotinylated RNA probes are designed according to targeted RNA sequence and then incubate with streptavidin agarose beads and cell extracts (Figure 1 right). Native or cross-linked conditions can be used for endogenous RNA pull-down.
